You are confused. The NCAA is not a "league" per se. The BCS would be more analogous to a "league". Though it only exists to select teams for its bowl games.
What you are advocating is more on par with saying that anytime the Saint Paul Saints compile a better record than any MLB team they should be selected to play in the World Series.
No, the NCAA is a league, certainly more so than the BCS. It's not in any way analogous to having the Saint Paul Saints play in the World Series. The Saint Paul Saints do not play in the same division as the major league teams. If anything, it's analogous to the Twins playing in and winning the 1985 World Series.
